Hide Downloads from usergroups that are denied download.

I have set the Guest Usergroup and a couple custom Usergroups denied access for downloads in the Category permissions area.
While I do see that they cannot actually download the downloads in that category, they still can see the list of all downloads. I need to hide these or redirect them to login.

Permissions control what can be done, view Access levels control what can be.seen.
So you need to create a suitable view Access level that contains the UGs that can download and set that in the relevant categories.  This should propagate down to sub cats and Downloads.

Also I would caution against using the Deny permission as it can have unintended consequences.  I would suggest you leave all Component permissions ( selected via Options on jD Control Panel tool bar) to Inherited and then set the Allowed permission for Download for the relevant User Groups in each top level category.  Make sure you do a Save.  Check the Computed Permissions.
